Modified present bootstraps to create ChangeLog only for respective ThirdParty subfolder.
- molecuilder's bootstrap now goes once through all subpackages to initialize.
- all configure.ac use build-aux as config_aux_dir and each bootstrap creates
the folder if not yet present.
